its genome-scale transcriptional regulatory network


Abstract:
Regulation of gene expression is widely considered to be a core issue in biology. Normally such studies have focused on a single gene or a group of genes. Advances in ChIP-chip technology now enable us to study this issue on a genome scale. We have obtained close to a 100 ChIP-chip data sets for E. coli K-12 MG1655 that include; RNAP, the sigma factors, most of the broad acting transcription factors (TFs), and the majority of the nucleoid associated protein (NAPs). In addition we have obtained tiling array data for expression profiling and transcription start site (TSS) data from short read sequencing technology. Degradation start sites (DSS) are obtained by a variation of the TSS protocol. This data enables us to 1) formulate the metastrucure (that is comprised of the functional, structural and operational annotation) of the E. coli genome and 2) to draft the reconstruction of the transcriptional regulatory network (TRN) in E. coli at a genome-scale.
